While mapping and validation of Kathmandu. I saw lots of untagged nodes. Can anyone help me, with the right way to delete all untagged notes? Will that affect my osm profile (delete section)? e.g. https://www.openstreetmap.org/#map=19/27.70591/85.28588

What do you mean by untagged notes?

In JOSM, this can be done in the validation panel. When you run validation, it will flag those notes. Select the appropriate warning, and click on of those spanners/wrenches to resolve the issue (it deletes all those untagged nodes).
