I am looking for an unknown place. With Overpass (Turbo) I have significantly limited the possibilities, but still have a few thousand nodes wildly distributed over a country.

Is there any tool for OpenStreetMap that can somehow easily remove or color-code nodes that I have already checked?

You could download the nodes into JOSM and delete those you have investigated - just take care not to accidentally upload the session! Another option that also involves JOSM is the "TODO list" plugin described here: https://wiki.openstreetmap.org/wiki/JOSM/Plugins/TODO_list
