In Berkeley there's a parking garage that has space for 720 cars and 350 bicycles.

There doesn't seem to be a way to mark a building as bicycle parking and car parking (especially if I want to include capacity). Should I just use a separate feature (perhaps a point) that marks the bike parking? Currently this garage doesn't show up on OpenCycleMap at all because it's primarily a car parking garage.

Yes.

In principle you could use areas inside the building, and/or use indoor tagging for the rooms/areas, but it isn't really necessary.

He is more asking about how to resolve amenity=parking and amenity=bicycle_parking, than micro-mapping or indoor mapping. In principle, at least an amenity=bicycle_parking area can be drawn overlapping the building=parking of amenity=parking. Cycling-through overlapping objects is as much as an editor issue as an ease of maintenance issue. (In iD's case, this here can be filtered relatively easily by difference in building and land-use feature.)
