Gostaria de saber como adicionar ao atributo "ref" quando a rodovia tem um trecho coincidente do outra, ou seja, quando ela é interrompida em um trecho, se junta com outra rodovia e depois recomeça.

Resumindo: 1- A rodovia principal é BR-060; 2- A outro rodovia é MS-163.

Como deve colocar no atributo ref?

Já está adicionado o BR-060. Ficaria assim: ref= BR-060;MS-162?

In general it's accepted to do split values using ";" https://wiki.openstreetmap.org/wiki/Semi-colon_value_separator

Isso mesmo, é para separar os códigos com um ponto-e-vírgula. No mapa aparecerá um embaixo do outro, sem o ponto-e-vírgula.
