It's annoying when you stand in front of a store or restaurant and the store (normally open at this time) is closed for holidays.

Therefore I want to tag this shop holidays. But which is the best way to do this?

The opening hours tag specification includes syntax to specify longer periods when a shop is closed. See http://wiki.openstreetmap.org/wiki/Key:opening_hours

Sorry, sometimes I have problems to see the forest because of all the trees, but I guess you mean the "off" tag in the opening_hours. (The samples in this direction are without explanation and therefore I have overread this tag and the "open" and "close" tags - without sample - were looking wrong for me.)

Yes you will need to use the off modifier.
