In the Potlatch2 editor, the check box option to "display mouse coordinates" seems to need to be re-checked for each session. Is there a way to make this option persistent?

Also, is there a way to change the format of the coordinates from decimal degrees DD.ddd, to degrees and minutes DD MM.mmm ?

No and no in both cases, but you can file an enhancement request at trac.openstreetmap.org if you like (log in with your usual OSM ID and password)
